I think my problem is that my hyperlinks are targeted to bookmarks in the same document (for the most part). Protecting the document forces the cursor to the top of the document, which (for my purposes) is my document title.

The nice thing is that most of the people using the document will be using hardcopies of it and thus the hyperlinking is a moot point.
