Best I can tell, you'd only be able to do that by 1) actually *having*
another filesystem, mounted where you want it and populated in some way with
the files you want (for example, if you mounted a flash-based filesystem to
\flash and put the files you wanted there, either by preprogramming the
flash chips or in some configuration process), 2) actually having more than
one ROM filesystem; I don't know how to do this, but reading the source for
filesys.exe implies that this is possible, although they would appear to all
be placed under the \windows folder, \windows\romfilesys1,
\windows\romfilesys2, etc; and I could be wrong about that, 3) use DAT file
entries to copy the files where you want them to go.
Perhaps 2) above is the thing that KMOS was talking about. However, Windows
Mobile OS development is under NDA and you should not be talking in public
about such things. If you think that this might be the right thing to do
and you are a Windows Mobile OEM, you have a technical contact at Microsoft;
ask that person.

ActiveSync to install a new application on a Windows Mobile device and you
want the default location for such installs to be something other than
\Windows, or you want files in the ROM filesystem built into nk.bin to

As per my understanding from the above replies...
There is no way we can configure application to install on non-windows
folder while building the ROM image for Windows Mobile.
With the help of .dat file we can move the application, but in that
case we will maintain two copy of the binaries( one in windows and one
in a diff directory).
Is my understanding correct.

Keep in mind that Dean wrote *COPY* the file, which means it will
use
more
storage space. Make sure that this is absolutly required if the
files
are
large. One way to minimize the problem is to use shortcuts to the
exe
files.
