It's simple: never EVER do a "build and sysgen". Remove that command from your build menu, it is only useful for the Windows CE team who actually *can* build the entire OS tree.
All QFE's are packed with LIBs, DLLs and EXE's, in short: binaries. Some also update source code, but ALL update binaries. This means you do not have to rebuild any source to get the updates. You only need to relink your source (BSP, projects, etc) with the new libs. This means you have to do a clean "sysgen" of your entire workspace (which includes your projects and BSP, but NOT the entire OS Tree).
Again, please remove the "build and sysgen" from the build menu. If you already clicked it once you probably want to completely remove and reinstall Windows CE (because a lot of LIBs are now in an unknown state).
