This sounds a bit like problems we have seen on our custom device with
certain cards, whose attribute memory was always being read as 0xFF
values. It turned out that when a hardware reset sequence was initiated
to the card, it would remain in a "not ready" state following the reset
(as indicated by the state of the READY signal from the card). The card
would remain in this state indefinitely (presumably some sort of
internal lock up condition), such that any subsequent attempt to read
the CIS would return 0xFF values.
I'd recommend taking a close look at the signal timing and voltages when
the reset operation takes place.
Having said that, it sounds like you're using an off the shelf dev
board, right? In that case perhaps its less likely that there is a
hardware problem.
