I agree testing is the preferred method but when we used to "test" it seemed you never could think of every or replicate every situation to make sure you tested everything. We found that the percentage of issues (usually less than 1% or mostly none at all) compared to the security concerns, so we weighed the risks and decided to let critical updates install.
I have found that it doesn't seem to matter what version of Java, none of them are working.
Tried, 6.3, 6.6, 1.5, 1.42, 1.31 then finally realized that it probably had more to do with the updates than Java itself since that is the only thing that has changed.
I've opened a case with Cisco and I will see where this heads....

Given what you have - I have to ask if you bothered to find a machine without the updates, check that your java app works, then install the updates one-by-one to see which one 'breaks' the app by rebooting and testing after each individual installation?
This sort of testing is usually done before pushing out updates with WSUS - actually one of the main purposes of controlling the updates within a given organization - so this might be a little retroactive - but I believe you might benefit from knowing exactly which update that you applied actually causes the problem - if any...
What version of Java is on the machines with the issue?
