Uninstall . NET Framework 3.0 from Add/Remove Programs in the Control Panel. If it can not be uninstalled from there, use this tool :

If, when you run the Automated cleanup tool, you get a message that .NET Framework 3.0 can not be uninstalled, leave the tool open and reboot the system.
Reinstall .NET 3.0 IF you'd care to, after the reboot.

you think that 2.0 is the one causing the trouble?

I doubt the root certificate update caused the system slowdown so that leaves either both or one of the .NET SPs as the culprit.
You state you did a system restore but you did not state that the installation of the SPs was successful nor did you state that the system was restarted after their installation. Not restarting the system after they installed *could* have been the cause of the issue.

STRONGLY suggest that you check in Add/Remove Programs in the Control Panel to see what is listed as installed for both .NET Frameworks and, under 'Windows XP - Software updates', to see if the Root Cert update is listed.
If the latter is not, do a manual visit to the Windows/Microsoft Update site and reinstall it.

Where any of the updates reoffered via Automatic Updates ?
