Yes, putting the server into install mode from the command prompt
gives you more control, gives the opportunity to configure settings
while still in install mode, and it is the only way to do it if you
want to install something directly from the Internet.

You can *sometimes* modify user settings after taking the
application into production (users have already started running the
app), but the method is risky, not straightforward and not
guaranteed to work, so I would use this only as a last resort, and
test it first on a test server:

First of all, you have to create a new Administrator account, which
has *never* started the application which you want to modify. This
is crucial.
Log on with this account on the console, put the server into
install mode, start the application, configure it, exit the app,
put server back into execute mode.
This updates the shadow area in the registry, and the next time a
regular user logs on to the TS, their registry entries for this
application are overwritten by the new ones, since the timestamp on
the shadow area is newer.
NOTE: this will / can (?) mean that users loose their existing
settings for the application.
