Weird, but interesting :-)

Just thinking out loud here, but could user A have some sort of
shortcut or connection to a resource which user B owns?
Like a shortcut to user Bs redirected printer or something like it?
I'm thinking about a situation where some process in user As
session is constantly looking for a resource which it can't find.

You might want to download FileMon and RegMon from
http://www.sysinternals.com/. Run them as administrator (when no
user is connected) and then start a TS session as user A.

FileMon and RegMon will show you all "file/registry key not found"
errors that occur. Could give you a lead.

If that doesn't help, I would certainly delete user As TS profile.
I've seen the most bizarre symptoms caused by corrupt profiles.
