If they are running the applications from a netowrk location, i.e. UNC or Mapped Drive then the default security settings will cause this warning. This can be changed via Group Policy:

User Configuration -> Windows Settings -> Internet Explorer Maintenance -> Security Zones & Content Ratings (Preference Mode) -> Import the current security zones & privacy settings -> Continue -> Modify Settings -> Local Intranet -> Custom Level -> Launch Applications & Unsafe Files "Enable"

If this is a .Net application it can be allowed by altering the .Net Framework 1.1 Configuration (mscorcfg.msc).
