It is the Terminal Server (not the Licensing Server!) that must be
set to use "Per User" licensing!
You can check and change this from Administrative Tools - Terminal
Services Configuration - Server Settings
Then install your Per User TS CALs on the TS Licensing Server, and
all should be well.

Check this article, it explains that even after you have
switched licensing mode on the TS, your Per User TS CAL count will
not be decremented:
