Are you using AD? Is this your sole DC? You could build this server as an
additional DC in the domain,install DNS....transfer the FSMO roles (and
demote the old one when you're done)
You can use robocopy with the /SEC switch to copy your folders/files with
the security.
Or you can use NTBackup to back up & restore the data, which also hasthe
option to restore your security.

If you aren't using AD, not sure what to tell you, as I don't work with
standalone servers....sorry.
