Disk Quotas on single partirion 2003 server?

We've got a "backup" DC that is also a file server and it's all on a singe
RAID5+1 partition.

I'd like to employ disk quotas on our Home folders but I'm worried about
enabling this feature for the entire disk. As long as I only set quotas for
selected folders (outside of system folders) I should be OK?
