Unix assigning permissions to windows 2000/3 folders

This project consists of a Unix account that creates folders, this part
works, now I need to have all the folders given NTFS permissions. These
permissions need to be assigned dynamically. There will be 150+ folders
created using a template, each folder has its own set of permissions based on
the individual users organization number - the user gets assigned to the
proper folder when he/she uses the application that is run on Unix. Any ideas
on how this can be accomplished?
