You might have a look at the command line tools XCACLS (Windows RSK)
en SubinAcl (native windows tool in WinXP and Win2K3, if I'm not
mistaken).

Depending on the new situation, you could try to use the
SidHistory-field. From what I understand from your desription, this
might just be what you're looking for. It's only available in Domains
that run in Win2000 Native mode or higher.
Some of the migration-scripts (VBS) on the Win2K CD-ROM use this.
