Okay, making progress!

Prior to your replies, I had been trying the Windows Support Tools and Windows Resource Kits tools for Windows Server 2003 to see what I could either fix or find out. Essentially they just confirmed what we knew - error-wise.
I changed both zones to Primary. I was not able to find the dns files where you indicated; I DID find these: netlogon.dns and netlogon.dnb in C:\Windows\System32\config. I renamed them with a .OLD suffix, flushed and registered the DNS, and stopped/started the netlogon service. Waited about 10 minutes - no change. Tried to restart the Exchange services, but ExchangeSA wouldn't start. I stopped the Firewall service and the three ISA services and was able to start it and the dependent Exchange services up.
The logs in Event Viewer are coming up clean. Let it run about 20 minutes and then tried to see if DHCP was working right. It is no different. It runs, but it can't connect - RPC problem as before. ESM looks good as I now see the queues as I should. But .... we aren't getting email from outside the domain.
Went to a command prompt and tried dcdiag /fix and it had the same RCP error. Netdiag /fix also had an RPC error on the Default-First-Site, but all else passed (an improvement).

I've re-started the server Firewall service and the ISA services and the Event logs look fine. Still no outside email, however, and the RPC problems. Should I try the CEICW, and if it works, then go to AD-Integrated mode and re-run CEICW?

I found the SQL Server service for Symantec Backup Exec was set to Local Service. I'd forgotten when I was trying to work in DSRM earlier last night that I had tried to change it to something so it would start. It didn't work and I forgot to change it back. I did so, restarted the service, checked the Event logs - no change.

Change the zone from AD integrated to a Primary zone. Uncheck the box 'store in AD.' I'm starting to think the zone may be having some issues. Once you do that, run the following, and wait about 10 minutes and check the event logs again, or just reboot:

rename the system32\dns\netlogon.dns and netlogon.bak files to netlogon.dns.old and netlogon.bak.old
ipconfig /registerdns
net stop netlogon
net start netlogon
