Did you ever figure this out? I'm having the same issue after reinstalling.
It's also an open question over at ExpertsExchange.

Thanks

The Windows SBS server 2003 R2 System Up Time monitor thinks that the server
is constantly restarting.

I had to remove and reinstall the server monitoring software because of
database corruption. After un-installing the software, the SQL database
software (including old databases), and then reinstalling the software the
monitoring agent thinks that the server has restarted every 1 minute.

I haven't found anything on the Web so far about this issue. Any suggestions
of what to look for will be appreciated.
