You would do a core install of Windows Server from the SBS cds, patch to your current service pack and do the restore.

Also, if we move to SBS 2008, I probably would do a clean install on new hardware. Having a list of all settings would be spectacular as opposed to guessing what tweaks someone may have made along the way during a 5 year SBS 2003 deployment.

If you back up your server properly, you're backing all that up too. There's no way to export it or back it up separately. What's your goal?
