According to your description, I understand that:
You have a concern that remote users cannot authenticate Autocad license.
If I have misunderstood the problem, please don't hesitate to let me know.
Suggestions:

I am not familiar with Autocad. I'd like to know whether the issue happens
when remote users attempt to start the Autocad program that is shared in
the SBS sever through a VPN connection. If yes, please note that you cannot
start a program only with the access of the program files. For this issue,
you may refer to the software license agreement for more information.
If you encounter the issue when you start the program that is installed on
the remote computer, please make sure that you can access the Internet when
you have established the VPN connection to the SBS server.
By default the VPN connection created by the SBS connection manager has
0.0.0.0 as the default gateway (default route). In the other word, all
traffic will be routed to the SBS server (VPN server) even when the user
access the resource on Internet. This may cause some issues when programs
such as Autocad fail to authenticate the license. To verify whether this is
the root cause, you can split the Internet access to use local connection
to have a test. To do that, you can manually create a VPN connection
without the option "use default gateway on the remote network". A route
table entry to the SBS network segment will be created with the SBS server
IP address as the gateway (you can verify it by "route print"). Then only
the traffic to the SBS private network segment will be routed to the SBS
server.
However, please notice the split tunneling issues that is described in the

As for "My Networks" list issue, this is browsing service related issue.

If the issue persists, please help to answer the following questions for
further investigation:
1. You mentioned that "the program can no longer detect the server". Is the
SERVER that license authentication server on the Internet?
2. You also mentioned "The server no longer shows up under the My Networks
list". Is the SERVER SBS server?
3. If possible, could you please take a screenshot on the remote computer
when the issue happens? You may send it to me at Miles Li

the support engineer of AutoCAD and QuickBook at the same time so that they
can be resolved efficiently.
