However it is not a manual migration. There is a migration wizard that is part of SBS 2008

This means that SBS 2008 (production use) will require deployment on 64 bit architecture, so there is no option to "upgrade in place" from a 32 bit (x89) install; the second server (SQL) can be either. This is one reason you may want to run a software, driver, hardware compatibility utility before moving to SBS 2008. You can still run SBS 2003 R2 in 32 or 64 bit. Especially, run the compatibility checker against your LOB application to be certain it will work. You have time to contact vendor for a 64 bit version before jumping into something that will increase your anxiety factor.

A client's Dell server is reaching its 5 years and Dell won't renew
the warranty on it. I am thinking about to purchase a new server and
migrate "SBS2K3 Premium" from the current server to the new one.
So we have two options when purchasing the new OS, either "SBS2K3 R2
Premium" or "SBS2K8 Premium". The client is running a LOB software
based on SQL2000, so we do need Premium.
"SBS2K3 R2 Premium" has SQL2005 which has been tested okay with the
LOB software. But I am not sure how long MS will still support it.
Any ideas on this?
