Thank you for your post.
As I understand it, the issue is that after you installed Microsoft Search
4.0 on a SBS 2003 Premium server (Pre R2), there is an error message in
Event application log "Microsoft Search, event ID 3006". You have tried
rebooting the server but issue persisted.
If I have misunderstood your concerns please feel free to let me know.
1. Is the Windows Server 4.0 program running smoothly now on from your
desktop?
2. Is the Windows Search service status running and Started? Please try to
restart it to make sure it is running correctly.
Based on research and experience, I would like you try the following steps:
1. This error message mentioned the Gatherer service that is used by
Microsoft Site Server version 3.0, so this application will eventually miss
the performance counters. The solution in some cases was to type
"C:\Program Files\Common Files\System\MSSearch\Bin\mssearch.exe /regserver"
to rebuild the performance counter.
2. Uninstall the old Microsoft Search 4.0 and reinstall the latest
installed Microsoft Search 4.0 (Ver No. 940157) so that we can ensure it is
not caused by previously corrupted Microsoft Search instllation.

3. Try to boot the SBS server into Safe Mode for test.
Perform the following steps to go to Safe Mode to see if this issue occurs
again.

1. Reboot the computer.
2. When the Starting Windows screen shows, press F8.
3. Select Safe Mode and press Enter.
4. Log on as Administrator.
5. Does this error still occur in Safe Mode?
If we cannot resolve the issue after we perform the above steps, please
help me collect some information for further investigation:
