It sounds like you're using the Windows UPS service - I would recommend using the APC Powerchute software and disabling the built in UPS service (installing Powerchute should do that). Powerchute Business edition is free:

Most others seem to agree that Powerchute works well. It has protected my server 4 times in the last month by shutting it down gracefully during prolonged power losses.
