That helped.
Now my Third Party tool is using the AppPool Called ThirdPartyAppPool.
It is still under the Default website.
Is there a way to move it to its' own ThirdPartyDefaultWebSite?
Under the current DefaultWebSite I run exchange, companyweb, WSUS Admin etc
etc....all the SBS2003 goodies.
I would rather move rthe single offender.

Pools' and select 'New -> Application Pool...' Give the pool a name. and
that’s it. Now go to the third-party web site, right click, go to
'Properties', select the 'Home Directory' tab and at the bottom next to
application pool, select the pool you just created. Make sure that the .NET
version is the one that the application requires (from the ASP.NET tab)

uninstalling the third party tool is not really an option here.
I found a site that mentioned that a good soluiotn is to create a second
AppPool and have it running the correct ASP version.
How do I do that? I mean step by step: do I drag and drop. Creating the
pool
is easy ut how do I get the website to use that app pool.
IIS is confusing for a noob.

Which is running my internal web pages and how do the p[arts work

WSUS Administration uses .NET 2.0 and the application pool name is
'WsusPool'. You can find that under 'Properties | Home Directory (tab)'
(look for 'Application Pool).
For the Default Web site the .NET version is 1.1 and the name for the
application pool is 'DefaultAppPool'.
Start by fixing the Default site and make sure all the apps that rely on
it
work properly (Monitoring, RWW, Backup etc). As far as the third party
application goes, if it's installed on the Default Web Site, I would say
try
reinstalling after you make the changes.

I posted this about 2 weeks ago and through some of my own research I
think
I have discovered why my WSUS 3.0 console has broken but I do not know
how
to
fix it.
The console shows the update services and the server name. Then it show
connect to server node. nothing happens a funky error message.
I believe that the error is in IIS.
Under Website--> Properties-->ASP tab the default is ASP 1.1.4322
(greyed
out)
Under the same for default website it is ASP 2.0.50727.
Under WSUS Administration it is ASP 1.1.4322 (greyed out).
How do I chnage one specific web site's ASP.NET version.
When I try to change the default my third party time tracking too
breaks.
Right now the Monitoring and reporting web page "Server application not
available"
I have an interesting error 1062: "It is not possible to run two
different
versions of ASP.NET in the same IIS process. Please use the IIS
Administration tool to reconfigure your server to run the application
in a
separate process."
How do I do that?
