Thanks for your reply and your exactly right! Carbon based issue due to
someone dragging and dropping realising their mistake and cancelling the
copy before completion. What threw us off track was that some files were in
their correct location while others were nowhere to be found without
searching.

I can't see how RAM would cause this, or any other hardware for that
matter. Have you run a thorough virus scan? What happens if you try to
view the missing folders from a command prompt?

Are you sure these folders didn't get moved somehow? Someone
drag-and-dropped them to an unexpected location? That might explain why
you don't see them where you expect to, but they show in search results.

There are no relevant (or what i'd think to be relevant) errors in the
event logs, nothing tripped by disk or ntfs.

All permissions are the same throughout the tree and the type of
documents are MS Office files, PDF's and image files jpegs, gif etc.
Theres nothing fancy in here and no encryption or anything like that.

I will defo be trying a chkdsk tonight and swapping some RAM following a
backup and will get back on here with the results.

No errors in the event logs? No strange messages when either you or you
users browse for their documents?

What kinds of documents are we discussing?

Are the permissions and NTFS rights the same or different on the folder
tree, top to bottom. I can tell you it is a pain to maintain different
permissions/rights on nested folders.

Run chkdsk with *no* switches on the volume to see if it throws any
warnings.

If it gives you errors you will have to run it with the F or R switch,
which will force a restart, so schedule some downtime.

Yes you are right, logging into the server as admin then traversing the
directory tree with either My Computer or Explorer yeilds the same
results, missing files and folders. I had a user call me today saying
that she could not see a whole bunch of her documents anymore. I
thought is was just her as she has been the root cause of many carbon
based issues in the past but no. I logged in remotely via remote
desktop and sure enough files and folders were missing from the
directory but worse still whole chunks of the tree were missing also.

At this point I panicked big style but found the data still there if I
searched for it. For instance we have a folder called jobs and inside
this there are three others called Archive, current and recent. Her
folder is called wefo and is located in the current folder but on
navigating to it half the stuff is missing. The recent folder is jobs
is also totally missing but if I search for a file known to be inside
it is found and I can open containing folder from the search results.

The only additional software installed is a print driver installed last
Friday I think, I was not in and they gave the printer tech the admin
credentials to log in :-(

I am really really stumped, I know of a couple of dumb things I could
have done config wise such as screwing the perms up or trying to be
clever with group policy but nothing like this has been changed since
the server was implemented a year or so ago. The only thing I have a
mind to try is swapping out RAM just as soon as I back everything up.

From the client workstations there could be several legit reasons, but
from the server itself this sounds a bit strange.

Do I have this right? You logon to the server at the console as the
Domain Administrator, run My Computer or Windows Explorer and browse
the local hard drives.

At that point, entire folders are missing or at least not visible.

Is there anything unique about those folders? Are they all in the
same tree? If you click on tools - folder options - click "Restore
Defaults" does that change anything?

Errors in the event logs? Recent software installs? Other changes?

Is there any reason why files and folders are showing as not being
there although they are actually there. The files and folders are not
showing over the network or on the server but when searching for a
file known to be one of the missing folders it is found and you can
open the containing folder. When opening the containing folder
everything is there?
