Hi Chris,
It's best practice to complete the SBS Setup prior to running *any* updates. At the end of SBS setup, the TODO list is presented - one of the first tasks is to connect to the internet. Once this task is completed, I believe you're automatically sent to WU and can detect and apply updates.
SBS Setup is heavily reliant on a know set of conditions. When you apply updates prior to SBS Setup, the conditions change and you can expect errors. The errors may or may not be resolveable, but IMHO you'd be best served by starting again.

One of our admins was installing a new SBS 2003 R2 server and didn't want to
run sbsetup until he got it at the location, so while he had it on the bench,
he ran all the updates. Now when we run sbsetup, we get this pop up during
the network tools:
Title Bar: .net framework 1.1 -- device update 2.0
Body: command line option syntax error Type command /? for help
Options: ok prompt
This is affecting RRW and some other features.
We tried what was in this article, but it didn't help.
