Thank you for posting here.
According to your description, I understand that after you install the .NET
Framework 2 and 3 on SBS the most web sites do not work. If I have
misunderstood the problem, please don't hesitate to let me know.
Based on my research, I suggest we try the following steps to see if we can
resolve this issue:
I. After you apply the Windows Server 2003 sp2 on SBS, I suggest you try to
run the CEICW to reconfigure the SBS:
Go through the follow KB and rerun CEICW carefully.

II. Please ensure the ASP.NET setting in IIS is properly.
1. Please open IIS on SBS
2. Locate on the problematic web site (like RWW: Web Sites -> Default Web
Site -> Remote)
3. Open the properties of the Remote, select ASP.NET tab, in the ASP.NET
version box, ensure selected "1.1.4322". Click OK
5. Repeat step 2# and 3# on any problematic web sites.
Then, test this issue.
III. Please perform the following steps to reset the security level of .NET
on SBS:
1. Click Start - Administrative Tools - Microsoft .Net Framework 1.1 Wizards
2. Click Adjust .NET Security
3. Select "Make changes to this computer" and click Next.
4. Set all levels back to default. To do this, select My Computer and then
click the Default Level button.
5. Repeat for 'Local Intranet', 'Internet', 'Trusted Sites', and 'Untrusted
Sites'.
6. Click Next and Finish
7. Run iisreset command to restart the IIS.
VI. This error occurs when the IIS_WPG account and the USERS account does
not have the proper permissions for folders on the physical server.
1. Give the IIS_WPG account full control over this directory:
c:\windows\microsoft.net\framework\v1.1.4322\Temporary ASP.Net Files
2. Give Read and execute permission on home directory of the web site for
the IIS_WPG and the USERS account
3. Propagate it to all child nodes.
ADDITIONAL INFORMATION
========================
You receive a "Server Error in '/' Application. Access to the path <path>
is denied" error message when you log on to Windows SharePoint Services

If we cannot resolve the issue after we perform the above steps, please
help me collect some information for further investigation:
1. Can you access RWW from internal clients?
2. Can you access RWW from SBS itself?
3. What error do you get when access the RWW? Please capture screenshots on
the error messages and send the pictures to me at v-terliu@xxxxxxxxxxxxx
4. Gather IIS log:
a. Open IIS snap-in.
b. Right click Default Web Site and click Properties.
c. Uncheck the "Enable Logging" box and click Apply.
d. Go to C:\WINDOWS\system32\LogFiles\W3SVC1 folder and move all files to a
backup location.
e. Check "Enable Logging" box and click OK.
f. Run IISReset command.
g. Reproduce the problem and send the log file in
C:\WINDOWS\system32\LogFiles\W3SVC1 folder to me for research.
5. Gather IIS Metabase:
1) Download the IIS Resource Kit tools from the following page:

2) Install it, run MBExplorer (Metabase Explorer)
3) Right click the "LM" node and choose "Export to file".
4) Specify a file name, specify the password and finish the export.
5) Send the file and the password to v-terliu@xxxxxxxxxxxxx
6. Can you connect SBS thru RDP from internal clients?
