Yes, the quota is applied on a partition basis, so if you have a quota on d: all file the user owns on d: count. Note that with SBS R2, you can install the File System Resource Manager, which works differently - quotas can be applied right down to the *folder* and *file type* level.

Can It have anything to do with ownership of files?
If a file has a different owner then the user that stores the file the limit applies on the owner of the file In that particular file.
Im not sure here but I also think that this quota limit not only applies to the share, It applies on that whole disk that has quota enabled.
