therein lies the problem.
I was going to ask how you have created this 'backup box' and how you are
maintaining sync with the current AD. Matter of fact, I better ask just
that.
_IF_ you installed SBS to your production box then installed SBS into the
backup box using the same AD name but a 'normal' installation you do not
have a copy of your AD, you have two AD's with the same name but being
completely different entities. Tell us a little about your process.

Unfortunately all the mailbox GUIDs will be newer than those in the backup
as they were created on this backup box well after the production server
was
loaded.

<and the users. In ADUC all of these users exist and some of the users

<still shown as having mailboxes whilst some aren't. However in Exchange
<System Manager there are no mailboxes. So I guess the simplest solution
