From your description, I know that you system disk is out of space. Ifthat's not right, please don't hesitate to let me know.
First, it's not recommended to use disk portioning utility on SBS server.
Based on my experience, this can cause things unexpected.
You can move the Exchange mailbox, SharePoint, Monitoring database,
ClientApps Shared Folder and users share folder to the other partition. For
the detail steps, please refer to the following white paper.

In addition, you can move the WSUS DB and folder to another location. This
is actually described in the WSUS Operations Guide

on pages 64 & 65.
The command is C:\Program Files\Update Services\Tools\WSUSUtil.exe
movecontent
<newcontentpath> <logfilename_path>
Note: the <newcontentpath> must already exist.
