I would go through the reinstall of companyweb as per the KB article, but it's very weird that a third party application somehow disables or removes the SharePoint service. You might have to come in contact with the vendor of the application and discuss this with them. I'm not sure I understand what you mean when you say that the application had to be 'the first instance'. The SharePoint database is a named instance of MSDE.

In any case, the vendor is the key to your issue

I have a new SBS 2003 R2 install for a client.

As part of the install a third party had to install a product which needed
to be the first instance. As they were remote I could not follow what they
were doing but the end result is :

The MSSQL$SHAREPOINT service is no more
The sharepoint databases are still operable
Companyweb loads but not the internal website - no surprise there
Sharepoint central admin does load eventually but trying to access info
generally gives an error

Can I just recreate the MSSQL$SHAREPOINT service - and if so how? or do I
need to go through the re-install as per the KB article - and if so will this
remove the SQL set up currently required for the 3rd party app?
