The card mirrors the drives, and to windows the boot drive is still drive0 partition1.
BTW, you would not have to use an image to install the finished product onto the new RAID if you had introduced the driver first. You could use backup and restore.

So I'm not too worried about that, I like the idea of installing the RAID
controller in the existing Windows and then removing the PATA hard drive
once it is all working,

Two possibilities come to mind.
All of them start with having a known good tested backup.
If you just plain don't want to touch the original installation, and don't have or can't make a good, tested backup, you can get Hardware Independent Restore imaging software from Storage Craft and Acronis and others that will let you feed in the drivers while you restore the image to new hardware.
If you are able to make a good backup and don't mind touching the one and only drive:
Looking at the Adaptec web site no PATA RAID controllers are shown. Assuming that you have a SATA controller, (although this would work for SCSI or SAS as well) you should be able to install the controller into the system with the PATA drive, reboot allowing Windows to recognize the controller and install the driver.
Once the driver is installed and the card is recognized by Windows, you should be able to add the SATA or SAS drives and mirror them according to the mfg instructions, then image your system drive (and whatever else you need on this new mirror) to the RAID attached to the controller.
Windows is not really finicky about what controllers it starts from, but it does need the driver in place to find the boot.ini and ntloader.
Now, can I guarantee this will work? No. But since the original drive is not touched in any way, you can revert.
One more thing. You could use Windows to make a software RAID. Then either just leave that, or break that mirror to have a safe one on the shelf while you make any of the above changes. But, once again, this involves changing something on the only working copy of the system, and Murphy said, in case you have forgotten: "If anything can go wrong, it will". And I trust Murphy above almost anyone else. <g>
