Set-up PC of a domain user by the administrator

Hello,
I want to resolve the following issue:
Can I (and how) as a domain administrator logon to a computer as
another domain user so I can modify the profile/configuration settings
for that specific user directly on his laptop.
What I'm trying to do is to configure some applications for the domain
user on his (new) company laptop. These applications cannot or cannot
easily be configured through GPO or scripts.
For example: I want to configure applications such as Dreamweaver and
a secure FTP client (winscp) amongst others. If you configure these
applications on a computer when logged on as an administrator, the
configuration settings are no longer present when logged on (on the
same computer) as another domain user.
Offcourse I could ask the user his password, log on with his username
and password and configure his laptop, but I don't want to know his
password.
Any suggestions, tips on how to do this?
