We are then brought to the web page where we enter user name (without the domain name) and password and hit enter and then that popup windows appears again ('connecting to mail.mydomain.com'...domainname\user name and then password). Once we enter the user name and password (again...) we come to the page with the links.

Is this normal?

No, it is not. There should be *no* popup credential requests in RWW.

The default configuration of RWW/IIS in a proper install where all the wizards have been run at the appropriate time does not cause popups. This server has been "messed with".
