Give it a bit of time until the Timer service kicks in and take into consideration the new settings. If the problem persist, remote the alerts completely and reapply them after a couple of hours

I have an account that set up an alert off of CompanyWeb/Incoming Faxes. The
alert was for "all changes" but I get notifications on literally all changes
so I adjusted it to "Added Items". The only problem is I am still getting
notifications as if I was still at "All Changes". What does it not save and
what can I do?
