You should be able to build from scratch using this media set without
consideration for SP1.
( This media set has SBS SP1 already integrated. May even have Windows SP2
too.)

I plan on starting from scratch. and the whole community shutters.
It would probably be the best thing for me to do. I have errors in
my sharepoint, the monitoring is completely down and i have two
different version of sql now running on my server and neither one is
willing to make any changes. so for me, it would just be easier to
start all over again. I am very concerned though that in doing
that, the upgrade version i bought of sbs premium 2003 r2 will only
upgrade and will not do a fresh clean install. Of course to find
this information out from microsoft is like pulling my own teeth
out with my fingernails...
How many *new* CD's did they send you and what is the first one
Labeled?

But if i re-partition my system drive, this will wipe out all my
drives (raid-5) and start from scratch. I will be reloading the
full operating system, not just upgrading.
I have purchased the upgrade and started to realize that i do not
have enough space on my system drive to fully do this upgrade. I
know that i can re-partition my drives appropiately and reload my
server (which i should do anyways, its been over 5 years since a
re-build) but i have the upgrade version of SBS2003R2 from the
SBS2003 version. Everything in the notes states that you need
SBS2003SP1 to upgrade from in order for it to work, well does
that mean that I have to reload my original Version, then
upgrade to sp1 then upgrade to R2? --

Either way you need to be *at* sp1 before upgrading to R2. Are you
going to completly start from scratch or restore from backup?
