Perhaps I missed a step in the previous email, but basically this is what I do:
a) uninstall WSUS V3 (run the installer, if installed, it uninstalls)
b) uninstall SBS R2 (control panel).
See that the GPO's and WSUS folders are all gone, if not make it so.
c) re-install SBS R2 (see that the GPOs and WSUS folders are present - if not stop and troubleshoot this, there should be errors present if this happens).
d) install WSUS v3.

Didn't work. Followed the instructions but it didn't recreate the WSUS GPO's
after I deleted them, so I restored the backup WSUS GPO's. Still getting the
blue shield on the performance reports. :(
Steps...
1. Uninstalled WSUS v3 with options WSUS 3.0 database, log files and
Downloaded update files ticked.
2. [backed up] Deleted from E:\ WSUS and WsusDatabase folders.
3. [backed up] Deleted SBS Update Services Common Settings, SBS Update
Services Server, SBS Update Services Client GPO's.
4. Installed WSUS v2
5. Installed WSUS v3
Checked GPO but it didn't recreate the deleted GPO's. I running out of
options as to why this isn't correcting itself when it re-installed.
What about if I restore WSUS v2 from a past backup before I started playing
up. I assume the steps and appropriate files/folders would be:
1. Uninstall WSUS v3 with options WSUS 3.0 database, log files and
Downloaded update files ticked.
2. Deleted from E:\ WSUS and WsusDatabase folders.
3. Reinstall WSUS v2
4. Restore idivdually from backup C:\Program Files\Update Services, E:\ WSUS
and E:\WsusDatabase folders

were added specifically for WSUS, or SUS)
Delete any WSUS related folders.
Install R2 - which installs SBS Update Services *and* configures the GPO's.
(do not do any manual configure or sync)
Install WSUS V3 (do *not* run the configuration wizard, cancell that)
Go to SBS Update node of standard management and kick off the initial sync -
or just wait for things to happen.
It's OK to poke around in the native WSUS console, but don't make
configuration changes there until you're familiar with what can be changed,
without bringing about the blue shield.
