From my perspective I don't like having the WSUS data on the C:/ drive sincethat data can be so large! I also don't want to have to download it again
if something would happen to the HD so I have that file on a backup schedule
for every month.
My question would be where is the WSUS data on your server? Is it on the
C:/ drive or on another drive/partition?

Do you run WSUS and set it up to download service packs? If so, Server
2003 SP2 probably took the space. I setup WSUS to dump it's file to a
big/cheap IDE drive that I don't bother backing up to avoid space issues
on C.
