We looked at many systems.
When we first stated, we used Vtiger. Not terrific for help desk, but with a budget of $0 for a start up, it was good. (Note: ver 5.0.2 is out.) www.vtiger.com. Much better then the version we started with.

A few open source projects, MS CRM

In the end we went with Tiger Paw.

Sign up and you can see some product CBT's.
It takes a bit to get going, but does a great job of Service Orders, CRM, PO's, quotes. limited Accounting,(Invoicing), Inventory.

The also have some 3rd party vendors for Customer portals. While they were nice, it was not what we needed. (at the time)

So, our current setup is...
Cerberus help desk for a customer facing Ticket system. http://www.cerberusweb.com/
TigerPaw for System tracking, Quotes, tickets, PO's, Inventory and such.
Quick books for Invoices and general book keeping.
