This is simple to explain.
The alerts from SBS and other third party apps are not generated by
Exchange. Exchange is simply used to realy these emails.
Relayed emails hit the inbound queue and thus IMF scans them.
This is why you had to use the IP Accept List. However Exchange NDRs are a
different story as already pointed out...

For some odd reason, the alerts from SBS will get trapped by the IMF. So
will 3rd-party apps such as Backup Exec or Trend CSM when they send
notices.
I added the server's own IP addresses (127.0.0.1 and 192.168.x.x.)to the
accept list and fixed that problem.

The key point is that IMF scans inbound emails coming from
unauthenticated connections.
NDRs generated by Exchange do not fall in this category.

Thus it should not be scanning NDRs generated by your own Exchange.
Are you sure the NDRs you are refering to are from your Exchange?

I am blocking and rejecting messages with a SCL rating greater or equal
to 6 and moving messages to "junk" with a SCL greater or equal to 4 or
5.
I have found the IMF filter to be extremely accurate at this high
level of filtering, probably close to 99% or better. Without using a
third party product, I want to add verbiage to Exchanges NDRs to
provide a simple code such as 2s8#fz! or any non word code that a
human recipient could add to the body of the email that was rejected
and then resend it. I could create an IMF Custom Weighting File to
look for that code to allow the message through the filter. I wish I
was smart enough to reduce this to a single mouse click on the NDR for
the rejected sender to resend his email and be automatically added to
my safe sender list.
