How do you make the Sharepoint website use the 1.1 ASP.Net rather than the
2.0 version that it is set to?

I am getting the exact same issue on my server and currently all of the
websites are at 2.0.

In IIS we can only using one version of ASP, please configure it correctly.

After that please perform a IIS Service restart.
To do so.

Click Start, point to Run. In command prompt type"IISRESET" and press Enter
(without quotation)

As you mentioned you installed MySQL on your SBS Server. Do you hold
database of SharePoint and other website by using MySQL?

I suggest you schedule a down time to perform a clean boot on SBS Server,
so we can rule out the cause of third-party softerware.

To do so:

1. Click Start, click Run, type in "Msconfig" (without the quotation
marks), and click OK.
2. In the System Configuration Utility (Msconfig) window, click to select
the Selective Startup.
3. Click to clear the check marks from all of the choices below Selective
Startup.
4. Click OK to close the Msconfig window. Click Yes when you are asked to
restart your computer in order to enable the changes.
