In the pack, you should have 2 extra disks that say "Premium Technologies. That is SQL and ISA. The last disk should be your R2 Technologies disk.

In my experience (5 SBS 2003 R2 boxes in the last 3 weeks) I found it easier to put SQL on, upgrade the Sharepoint MSDE instance to SQL (step by step instructions here: http://www.smallbizserver.net/Default.aspx?tabid=266&articleType=ArticleView&articleId=211 ), and then put on the R2 Technologies in the following order:
Sharpoint service pack
Exchange service pack
SBS 2003 service pack.
