According to your description, I understand that you want to migration from
your SBS 2003 SP1 to Windows 2003 SP1 via Transition Pack.

Based on my research, I like to give you some info about your issue:

The Windows Small Business Server 2003 Transition Pack provides a way for
customers to grow out of Windows Small Business Server 2003 into the
standard line of server products. The transition pack contains both
technology and licensing components.

After you applied transition pack, your SBS 2003 turns to Windows Server
2003 standard edition with Exchange Server 2003, SPS and ISA 2000/ISA2004
(depends on your SBS Server's version)

Not all function on the SBS server could be migrated to the new server.
Such as monitoring and reporting, RWW site, SBS backup, you will lose them
all after migration
