Does the application work if you give the domain users group enough
privileges to create these folders where they have to be? If not, can
you get enough information from the software publisher to set the right
permissions?
Try a gentle hint that their poor installation methods are compromising
the security of the organisation, which is the literal truth. They
should have set the location of the folders to be somewhere safe, with
the correct permissions, on installation.
