GPO Software Installation would be the way to go wherever possible. But this is only suitable for MSI install packages (ie Windows Installer). There are a few tools out there that will help you convert non-MSI installs to MSI format, but unless you're doing a lot of software deployment, it's difficult to justify the effort on these.
The SBS Client Deployment tools will work with any setup.exe installers, but is limited to launching the setup.exe, plus any command-line switches they may support. This means that users might be required to interact with the installer (depending on application).
