Defragmenting root drive in SBS 2003 specifically MFT

I have noticed bad delays on my system drive... I have defragmented over and
over and still the drive is over fragmented...I have even tried the trial
version of
Diskeeper Server and it claims that my MFT has over 60,000 fragments and I
can't seem to be able to get this to go down no matter how many times I run
it or the SBS 2003 integrated defragmenter...
