Quotas should work the same regardless of permissions. You could have one
share where everyone just kept everything, and the quota function would keep
track of each user's data volume anyway. If you have quotas enabled, you
can go into the drive's properties and see what I mean - it'll list each
user's quota and usage. If it's not enabled, you can enable it without
enforcing a limit, and you'll still be able to see the data by user.
That said, IMO it's a good idea to restore the default permissions to the
user shares. Here's how. You have to pay particular attention to the
"advanced" settings. When you're finished, each user will be able to see
only the contents of his/her own folder.

When I set up my server, I found that the users shared folders were
only accessible by one user. I'm not sure whether that was normal
behavior - but I want to restore that as I also want to enable disk
quotas to enforce users to get rid of their rubbish!
I rather foolishly cleared the permissions, but disk use has gone mad -
users have a habit of copying another users folder into their own, even
if they're after just one file!!
Can anyone tell me what I need to do to restore the users share
permissions to factory and what its behaviour should be.
Cheers,
Chris
