I understand that your POP3 connectors only retrieves 99 emails once.

Analyzing and suggestion:
===============

It should be a stranger issue, in order to isolate the issue, please helps
gather more information:

1. If you set the retrieving interval from 15 min to 30 min, does the issue
still exists or not?
2. Does it occur on every ISP or not? You could try to set some other POP3
mailbox such as yahoo for testing to see if you can reproduce the issue.
3. Can you reproduce it every time you use POP3 connectors?

If you means the POP3 session, you can refer to the following section for
more information, we did have a limit of 100. you can change the registry
to a high number, if you want to change it.

Generally speaking, if the POP3 connector connected to a mailbox that
contained a very large amount of mail, and that session was interrupted
before all of the mail could be retrieved, the mail on the remote server
would never be deleted. This meant that the next time the POP3 Connector
connected to that remote mailbox, it would download all of the mail again.
To prevent this, a registry key has been created to limit the number of
messages downloaded per session called
HKLM\Software\Microsoft\SmallBusinessServer\Network\Pop3Connector\MessagesPe
rSession. This value can be changed if needed. By default the number is
set to 100.
