The problem is that the desktop icons, along with lots more, are not only stored on the server but cached on the workstations. It would seem that with your setup, the cache is probably not only unnecessary but harmful.
You should at least turn caching off. I'm fairly sure there's a group policy change that will do this, but I've never used it. Try Google.
In this kind of application, you should probably be using mandatory profiles, as it is not likely that you want individual users changing the profile they use. Again, a policy change. .
