ISA2004 post upgrade cleanout

I applied SBS sp1 ok (inc ISA 2004) and things seemed ok.. Installed ISA2004
on top of ISA2000 then ran ICW. But seems to have carried a load of stuff
over (which confuses!) and some internal->external accesses have stopped
(pop3 from client, ftp from server etc.) So I want to have a cleanout...
which is best:
1) deinstall ISA and reinstall, then run ICW
2) remove all save system policies and last deny all, then run ICW
