Thanks for posting here.
For your description, I understand that you failed apply SQL 2000 SP4 to
the Sharepont WMSDE instance. If I am off base, please don't hesitate to
let me know.
By default, there are 2 MSDE instance in SBS 2k3 standard version,
MSSQL$SharePoint and MSSQL$SBSMonitoring. SharePoint (Companyweb) uses the
MSSQL$SharePoint database, while the Monitoring features use the
MSSQL$SBSMonitoring database to store data. Both of these features are
mutually exclusive for the most part. One failing does not mean the other
will have problems since each feature uses it''s own database instance.

If you are using SBS 2003 Premium Edition then you could upgrade the
SharePoint named instance to full SQL. The steps are listed in the
premiuminstallsteps.htm on the root of the Premium CD.

You needn't upgrade the SharePoint named instance to full SQL, that depends
on your needs. After you upgraded the Sharepoint instance to full SQL you
enjoy Full Text Search in Sharepoint and all the advantages SQL server
provided.
WMSDE and has no storage limits unlike MSDE(Microsoft SQL Server 2000
Desktop Engine). This is fine in a small-scale environment, when you are
hosting just a few Web sites, but if your server suddenly gets popular and
you need to start hosting hundreds of sites, you may run into performance
and storage problems.

some troubleshooting method.
