According to your description, I understand that both Helpdesk and Company
website working fine through RWW now,otherwise,you have some other
questions about RWW and SharePoint.If this is not your concern, please
don't hesitate to let me know.

1. Does RWW not take the credentials and pass these for use by the Company
website?

Based on my research,When users navigate their browsers to the Remote Web
Workplace web site, they are first presented with a forms-based
authentication logon page. Users are required to enter a valid domain user
name and password. The page does not request the domain name; during the
authentication process, the existing SBS domain name will be forwarded with
the user's log on credentials.

During the rendering of the logon page, Internet Explorer's credential
cache is cleared. This is done to prevent conflicts with any existing
cached credentials and sites on the server, such as OWA, which may use NTLM
credentials.

So when you click View my company's internal Web site link,Users will
always be prompted for user name and password if they are accessing
SharePoint outside of the SBS network.

2. How to get the Sharepoint stuff to 'reappear' in the CEICW once more or
isn't that possible with ISA?

It is cannot.Based on my research,when we installed ISA in SBS premium
server, the "Windows SharePoint Services intranet site" option is not
appear in the CEICW. It's must manually publish Companyweb site by using
ISA publish for the best security.You can refer to the KB article.
